2-stage thermostat configured as 1-stage
I recently had a Lennox EL296V furnace installed, along with a Honeywell T6220 thermostat. The furnace and thermostat are both configured as 1-stage. The furnace does the two stage thing using a fixed timer.

I had the same thing happen and I was mad as anything. Mine is Carrier and I had even questioned how the 2-stage would work and the guy explained it blahblahblah, to me it sounded like the stat would control it.Little did I know they didn't wire stat for 2-stage.
Can a Goodman furnace be controlled by a thermostat?
The 2-stage/variable speed goodman furnace (gmvc96) doesn't allow the stages to be controlled by a conventional 2-stage thermostat, which is very important if you want to use the furnace to it's potential without blowing hundreds on the comfort-net digital communicating thermostat.

Since this is a smart thermostat, I did go through the software menu, and changed the settings so that it is aware that the equipment consists of 2-stage heating and 1-stage cooling.

I did not touch the ACRDJ jumper, it is only to be removed if 2-stage cooling is present, at least that's how I understand it. (As an aside, I tried with and without and it didn't make any difference)
Is Energate Foundation a real thermostat?
Edit (Oct 2021): Just thought I'd add a bit more info to my own answer. Turns out this Energate Foundation tstat isn't a " real" smart thermostat. It never turns on the 2nd stage heating, at least not how I expect it to. I figured it would turn the 2nd stage on if the 1st stage was not able to bring the temperature up to setpoint within a given time.
Does the thermostat energize Y1 or Y2?
Ok so I figured it out. I probed the pins on the back of the thermostat to see which pins were being energized when it was calling for cooling. Turns out it energizes Y1, not Y2. Makes sense since it does support 2 stages for both heating and cooling. So I have my "cooling" wire at the Y1 terminal at the thermostat and Y/Y2 at the furnace. This wiring allows the cooling to work at the required high flow. Works as expected now. Final revised wiring diagram below.
