The 3 coats of stain scares me. Stain is made to be applied in 1 coat. Multiple coats can cause adhesion problems with the finish coats. I would do test samples before continuing and make sure what you are doing will work. When your samples are dry do an adhesion test on the finish to confirm it will hold up.

The safest method of supplementing the color is to use a dye stain to add color and then just apply your clear. Not only is if safer it looks better. When you start adding pigment to the finish it makes for a cloudy appearance because essentially what you have is thinned down paint. Transtint is a good dye. Mohawk makes aniline dye powders that can be mixed with alcohol and sprayed over the stain.
