I think you're right - you risk damaging the newly touched up areas by polishing them. How aggressive are you going? Maybe if you wait a few days to a week or so after the touch up, and are only using a medium - fine polish it would be ok.

From my reading (not personal experience) it takes a long time (few weeks to a month) for touch up paint to fully cure (gas out.) My leaning would be to do a full wash/clay/polish/wax or sealant over the whole car and then apply the touch up the chips after cleaning them out with IPA.
