Among the most commonly used methods of species identification are:
  1. Phylogenetic trees - estimate the evolutionary relationships among the unknown sequence and a set of known reference sequences.
  2. DNA Barcoding - find the reference sequence from known species which is most similar to the unknown sequence.

Why is species identification important?

Species identification is an important part in food authentication for several reasons, such as food safety, food choice, and religious practices. The presence of nondeclared protein may have serious health consequences for persons suffering from an allergy.

What is genetic analysis?

In principle, it is a diagnostic technique that uses short DNA sequence (s) for the identification of species in a group of organisms, as well as unknown species.

What is PCR in biology?

The polymerase chain reaction (PCR), including the real-time format, based on selected sequences of the Brucella spp. genome, provides an additional means of Brucella detection and identification, which is unaffected by the colonial phase.

Why is 16S rRNA sequencing important?

The accurate species identification by 16S rRNA gene sequencing is also an important means to better define inter- and intraspecies phenotypic and genotypic variations, through studies on atypical bacterial isolates. Unusual strains of various Gram-positive and Gram-negative bacteria have been recognised by 16S rRNA gene sequencing (To et al., 2011; Woo, Cheung, et al., 2001; Woo, Leung, Leung, et al., 2001; Woo, Leung, et al., 2000; Woo, Teng, et al., 2003). For example, using 16S rRNA gene sequencing, a case of endocarditis and pericarditis caused by catalase-negative S. aureus was defined, which has led to the finding of a novel nonsense mutation in the katA gene encoding the catalase protein (To et al., 2011 ). 16S rRNA gene sequencing has also been applied to define rare infections such as a case of Haemophilus quentini bacteraemia leading to the identification of genetic mechanisms for reduced levofloxacin susceptibility and tetracycline resistance (Mak et al., 2005 ).

How does PCR work?

The PCR allows the millionfold amplification of a DNA fragment which is framed from two primers. In the first step, the template DNA that serves as a master copy is denatured by application of heat, typically at 95°C , which leads to the separation of the complementary DNA bases and the formation of two single strands.
