Yes, you can use a solid stain over caulk. But don’t use semi-transparent or transparent stains. Because transparent stain will make the caulk look yellow. Otherwise, you can use solid stain over caulk. It will work fine on the caulk. But you have to patch-test before using solid stain on caulk.

Since you're using a solid stain it should cover all the caulk joints just fine. If you end up using a transparent stain then you'll be dealing with the same issue. If the caulk is failing on all the butt joints I'd remove it, otherwise leave it.
