I'm not sure how you would protect them from damage but I can tell you how to test your packaging technique. Wrap up one tomato (maybe a variety you don't like as well) the way you think will be best, including taping up the box. Then take it outside and toss it onto a concrete or other hard surface sidewalk, patio, driveway, etc.
